What should I do if I declared a lower or higher value of the goods in the In-Non-Payment (Approved Premises/Schemes) ME permit? The goods have been cleared from the checkpoint.

Your client (approved MES person) should inform the Inland Revenue Authority of Singapore (IRAS), who is the administrator of MES, of the correction to be made to the value of the goods during your client's periodic reporting in GST returns to IRAS supported by the relevant supporting documents (e.g. commercial invoices and appropriate shipping documents) to substantiate the actual value of the goods.
